Amplicon Analysis

We have extensive experience performing rRNA, ITS, and custom amplicon-based community profiling across a wide range of sample types, amplicon targets, and experimental designs. We support data generated from Fluidigm access array platforms as well as long-read sequencing technologies, accommodating the unique quality profiles and error models associated with each.

Microbial profiling analysis includes primer trimming and read quality filtering, denoising, taxonomic classification, and thorough quality assessment of sequencing data. Initial community analysis includes evaluation of read fates to assess retention through processing steps, followed by generation of amplicon sequence variant (ASV) tables and associated taxonomic assignments.

Standard downstream analyses include data preprocessing, alpha and beta diversity calculations, and PERMANOVA testing using common open-source tools such as phyloseq, miaverse, and related packages. Additional data mining, differential abundance testing, and generation of publication-quality figures are available by request.
