Alcohol staining is not compatible with some fluorescent proteins and some surface staining.

If you are examining and/or fluorescent proteins and/or surface epitopes as well as cell cycle, use formaldehyde to fix your cells followed by alcohol treatment. This will lead to poorer DNA profiles and optimization will still be necessary.

Some protocols advise using permeability agents along with methanol after fixation for the most optimal staining.
